I haven't played any onn the 3ds but of the ones listed on the eshop my favorite would be cave story as well. I had fun playing it on my laptop.
 
I would pick Shovel Knight and also Cave Story. I had fun playing both of these games.
 
My favorite indie eshop game is probably shovel knight. I played it for hours and hours. There is several bosses you have to fight which are not too hard to beat. Shovel knight's, weapon is a shovel and it is very fun to fight with it. This has a five star rating on the eshop which means its well made. One of the best games on the eshop.
