Is there a big difference for the Wii U's eshop compared to 3DS?

Well, yes. Short words:

On its design, the Wii U eShop is more compared to a website and the 3DS eShop to an application, the indie games are usually more expensive on the 3DS and the offer of titles is a lot more limited.

In most of the cases, you will need to go to the eShop to download the game instead of doing it on the game (also you're able to get the DLC without having it, so if the DLC is on sale and you don't have the game yet, that's actually cool).

Also there isn't a download now option, it will directly go to a download menu (can be accessed on the Home menu) and it will download meanwhile you play games or use the eShop itself (you can also shut down the console and let it keeps downloading).

Also there isn't a block use on the Wii U eShop, it's the MB and GB size directly. Also the music changes often.
