a fan made pokemon game like Pokemon solar light and lunar dark not a real pokemon game.... I cant quite tell if you are serious or not, but won't you get sued if you actually do? Im pretty sure pokemon has a billion patents.....

For the ones who don't know, a hackrom is a mod based on a rom of a pokemon game, there are several tools to edit the rom and make your own version.
Or, poyo, you mean making a pokemon-like game with different software? (like with a game engine or from scratch)
In any case and answering to your question, I once started a hackrom but never finished it, but the idea went as follows:
the game characters were going to be people I know from an internet community and the story wouldn't be serious at all, would be parodying stuff and such. For example, one of the persons from that community is vegetarian so I was going to make her the leader of the grass gym and make fun of her eating habits. However, if you want some interesting ideas for the story of your game, you can pick one of the following:
Regarding the towns, if it were for me I probably wouldn't have a lot of custom tiles because I'm not good at drawing, but I'd try to make them ressemble something that makes sense according to the plot by just using the regular tiles.
- The protagonists are prof. Oak and Agatha (Elite 4) in their young years so you can follow Oak's firsts steps at researching pokemon and stuff.
- The protagonists are Jesse and James, it could be before or after they are part of the team rocket.
- The story revolves about Celebi and you get to time travel in the game.
I wouldn't have fakemon, I really like the pokemon that are out there so I'll just use them to tell the story, MAYBE use a fakemon as an alternative form/evolution of an existing pokemon, but fakemon are not my jam really.
Some more suggestions, take them or leave them:

- Make the gym leaders really challenging, giving them 6 pokemon, limiting the amount of pokemon you can carry, and/or setting the level of their pokemon to the same or more than your pokemons.
- Same with the Elite 4.
- If there's a rival, make him challenging too and most importantly, don't do what XY did, I almost felt bad by utterly destroying the rivals on that game so easily. At least the gen I and II rivals made you wanna beat them, with the 6th gen rival was like, meh, I don't really wanna hurt your pity pokemon.
BTW, how are you making your pokemon fan game? What are you using for that?

I made Pokemon Topaz for calculators (even though I am no longer active on Omnimaga, that's where the development topic was, so I still link to it...).

I based the world (map and Pokemons) on the first gen. Simply because that's the one I know better
But it's smaller than the real map (only 4 gyms plus the fantastic 4 at the end) and features less Pokemons (only 44), due to a combination of "not enough space on calculator" and "too lazy to write more numbers"
Now, of course, this was supposed to be an adaptation of Yellow for calculators, so that's why it's like that. But if I was imaginative or if someone had a story idea, I could have made a more creative Pokemon game with new towns and stuff. But meh.

And what did I change ? Well, there were things that I found bothering in the real game.
Like nurses talking to you during 20 minutes to heal your Pokemons, thing that you do every 2 minutes. Well, in my game, they only have one dialog box and you don't even need to press a button to dismiss it, you can just walk away.
Or the fact you couldn't really battle a lot of trainers during your trip. You know, once you beat them, they're beaten, that's all. Well in my game, there are two kind of trainers. The one who prevent you from progressing if you don't beat them, and the ones whom you don't need to fight to progress but you can't fight several times! Plus, upside or downside, their Pokemon change at every battle and their level is based on the average level of your Pokemon.
Or even simpler than all of this, the fact you can't run in early Pokemon games. Here, you can.

I wouldn't include fakemons. To me, Pokemon is really based on these... Pokemons -.-
So changing the towns and stuff is ok, but adding more Pokemons would be making another game in my opinion. You can talk with a Pokemon fan about the fact you play a fan game and caught a Jigglypuff in a town that isn't supposed to exist, but you can't talk about the fact you caught a Pokemon that isn't supposed to exist near Lavander Town.
