Super Mario 64 is the best N64 game of all time. Conker's Bad Fur Day is usually considered an underappreciated gem for the console. Resident Evil 2 was a great game on any console, so if you haven't played it before you should get it on the N64 at least.
If you want a game that was graphically impressive for the generation, I'd recommend the WWE games (WWF War Zone, I think?). Not that wrestling media is ever good, of course
An obscure game I'd recommend is the somewhat Smash Bros.-esque Tom and Jerry: War of the Whiskers. It's licensed, so it isn't the best game ever, but it is still very fun to play (especially in 2-player mode) and yeesh, it has Tom and Jerry characters in it!

Those are gamecube gamesTry Pokemon XD - Gale of Darkness, Super Mario Sunshine, Zelda - Four swords adventures.
Pokemon - I found this game pretty good. You can capture 'dark' pokemon and make them 'good'. The storyline is decent.
Mario - not like the usual Mario games, so not sure if you would like it, but give it a try!
Zelda - a nice little adventure, you can plug in GBA's for local multiplayer. Very challenging and lots of gameplay to get through!

Ocarina of Time
Majora's Mask
Both Zelda games are great,with amazing storylines and awesome character depth! I prefer Ocarina of Time over Majoras Mask.
To have a full N64 experience you simply must own one of these classics!
BANJO KAZOOIE
Banjo Kazooie
Banjo Tooie
Also a great bunch of games with loads of content and great gameplay! I prefer Banjo Kazooie over Banjo Tooie
A must own for N64 owners!
DONKEY KONG
Donkey Kong 64
For such an old game its got quite an impressive and large map, with loads of playable characters!
For fans of Donkey Kong,and Nintendo in general its definitely worth buying this 3D platformer!
MARIO TENNIS
Mario Tennis
For me this game goes way back
It has a great campaign (made up of tournaments, 4 in total) but what this game really shines in is its multiplayer! Its got an extensive roster with a few lesser known characters (Donkey Kong Jr., Koopa, and Shy Guy) and a new face to Nintendo (Waluigi!)
This game is a great example of Nintendo's creativity and is a must have if you have someone to play it with!

007 Goldeneye
007 The World Is Not Enough
I personally haven't played enough of the campaigns for either of these games to give an accurate review, but I can review how wonderful the multiplayer is! Both these games are great shooter and should be picked up immediately if your a fan of 007, but, again, like mario tennis, this game is best enjoyed in multiplayer
I prefer 007 The World Is Not Enough over 007 Goldeneye,both are recommended if your into shooters however!
SUPER SMASH BROS.
Super Smash Bros.
Now this ones a no brainer, all your favourite Nintendo characters smashing each other to bits? YES PLEASE!! Definitely recommended! Although it kinda sucks that it takes so short of time to unlock everything, but even so this game will give you hours of enjoyment!
MARIO KART
Mario Kart
Mario Kart is another no brainer, whats even better than your favourite Nintendo characters smashing each other.? Racing each other of course! This game has great tracks to race on and is overall an awesome addition to the series!
Definitely recommended as well!
TONY HAWKS PRO SKATER
Tony Hawk's Pro Skater
If your into skateboarding, or rock music Tony Hawk's Pro Skater is definitely a must buy! Its got loads of features, an amazing campaign and even better multiplayer! This one is one of my all time favourites and is worth checking out! Those background songs though 
And thats about it; all my favourite N64 games packed into a little review for your enjoyment

You should try out certain gems like Super Mario 64 and Ocarina of Time. Good games that made the right move of jumping up another 48 bits. Even Majora's Mask was great. Goldeneye 007 is a game I heard that changed First Person Shooters. Even the repeatability was high, with new objectives everytime you start the mission over.
