That's seriously a matter of opinion, and there really is no singular best y'know. (Or worst, but there's some cheese even rivals can agree on...)
If you really wanna start in the Sci-fi series, start with shows like Cowboy Beebop or Psycho Pass. These are pretty mindful series(s), and have practically everything you listed above.

Firefly WAS cancelled after season 1, though, so it's short.
If you like live-action TV shows, check out Falling Skies (5 seasons of a group of survivors in a post-apocalyptic world, struggling to try and fight back against aliens who invaded the Earth), Person of Interest (starts off less Sci-Fi-ish, as they build the world and make it more believable when stuff REALLY goes down, the main characters are very well written and the guy who helped write The Dark Knight works on it, plus Psycho Pass seems like it has a very similar concept but PoI is one of the best TV shows right now and is very underrated) and Forever (one season so far - it was cancelled but maybe could come back? - of an immortal man who helps the police solves crime as he tries to find a way to stop his immortality, then there's a plot twist and well, we see flashbacks of his old life).
Some more obvious choices might be Doctor Who (start with series one, not season one), Arrow, The Flash (these two superhero shows tie in, so watch Arrow first), The 100, Under the Dome, The Librarians, Haven and Marvel's Agents of S.H.I.E.L.D (ties into the movie universe, just as a warning).

It starts off like a normal TV show but the sci-fi elements really pick up after Reese, Finch, a few more people and The Machine are introduced. The Flash is probably better than Smallville (I didn't watch much of that show but I've heard it was pretty good at times, but Flash is on another level). Watch Arrow to Season 3 and then start Flash, then probably continue with both.
