I mean, come on! The Zelda timeline has just too many paradoxes which are created by the fact that Nintendo wanted a really interesting page in the Hyrule Hystoria that everyone would see and hence make them want to buy it! It's like Nintendo gave a particular timeline to a game that most people understood the order of and didn't really need to know anyway. Skyward Sword starts, then a few on NES, Ocarina of Time and then 3 separate timelines, Child, Adult and Dead Hero of Time. Also now that another Zelda games for the Wii U has been announced (Which isn't Hyrule Warriors, I swear) for 2015 they can't go and reprint it for one game! I know this helps the new comers understand it better but the plot holes take over! It is stated the New Hero of Hyrule from Link between Worlds comes before the Hero of Hyrule in the first 2 games... *Great job, Miyamoto, great job.*
