I just found that Atlus released alternate stories of SMT IV. There are two ongoing manga: the first is focused to Jonathan (Shin Megami Tensei IV: Prayers) and the other is focused to Walter (Shin Megami Tensei IV: Demonic Gene). The MC (in the game) only appears in Walter's dream, and in Jonathan case, it seems that he saves a young Jonathan from a fallen angel. The MC is then replaced by OC characters in both manga. I can only found the translation of Demonic Gene, though, and I guess it would be more interesting than Prayers, since Chaos route is always more interesting
