Here are some ways to get lots of rupees in Majora's Mask.
1)Go to Termia field(get into regular Link form),and there is a bird that flies in circles in front of the Milk Road who EATS rupees.So if he sees you he will fly down and you have to attack it.Another reason why he would come down is because he sees a rupee and wants to eat it.If you hit it enough times,then you get a golden rupee.
2)Go to the mountains(you can acess them in West Clock Town)and before you go there go to the bomb shop and buy some bombchu and bombs if needed(but I recommend bombchu).Now at the mountains you go down this ramp and you see this monster/lizard/reptile thingy.This is why I recommended bombchu,because you can shoot them from a distance and you have enough time to run away when the monster/lizard/reptile thingy shoots a line of fire out of his mouth.After you defeat it,you get 50 rupees.(but for the smaller you get 20 and there is a hole next to the smaller one and there are 2 more monster/lizard/reptile thingies.And by the way,they are only out during the day).
3)Go into East Clock town,then to the area where the little bomber is.DON'T GO INSIDE!!You can but that is for the next trick.Climb up the stairs as far as you can go,then jump over the gap where the guard is standing.jump on the platforms until you reach the other end.You will be behind the Shooting Gallery sign.And there should be a chest.Open it and you get a silver rupee.Deposit it in the bank and play the song of time then follow this process.Then you can get the silver rupee over and over.
4)Go to the bomber's hideout.Down the ramp and to the left when you get to the water. Pull yourself out of the water at the end and blast the wall with either a bomb, bombchu or the Blast Mask (use your shield while you blast to protect yourself from harm). Open the chest to receive a Silver Rupee (100).
5) Run to the Stockpot Inn. At the top of the stairs, the room that is now unlocked.Open the door and you'll be in Anju's room.Her chest still has a silver rupee worth 100 rupees.You can only do this on the night of the third day.
6)On the Final Day, get the Land Title Deed from the Deku Scrub by giving him the Moon's Tear. Use that to jump to the platform with the chest on it (opposite the Clock Tower). Open that chest to get a Purple Rupee.
7) In the Laundry Pool where Guru-Guru usually sits, there is a box beside it. There is a blue rupee in it.
