I don't know if there is more but Zygare is somehow related to the three orb used for Diagla , Palkia and Girantina I think xD.

Perhaps in the "Pokemon Z" game there'll be a battle between Xerneas and Yveltal and Zygarde has to mediate between them. That's what happened with the Weather trio haha

The reason they're there is because TrollFreak felt like it. You can't transfer the orbs from the previous games more than likely, so they put it there to make those items available
