Get a high friendship score with the Inquisitor
You may think you need to inject some sort of dark elixir into a dead body to get these organs, but that’s not true. I tried various methods before figuring it out, but the truth is, you’re not going to get any of the dark organs if you don’t have a high friendship score with the Inquisitor.
Burning will eventually be put on pause after burning 3-4 witches. Around this time, you’ll unlock the ability to obtain the dark heart, dark intestine and dark brain from corpses the donkey brings you.
Keep looking for dark organs in dead bodies
At this point, you’ll eventually find the dark organs in corpses. Keep searching and refilling the carrot box. Additionally, a new perk will be available to unlock in the technologies menu. It may help your luck with obtaining dark organs.
