Syn: The Puppetmaster's motive behind Fukawa's murder is most likely self-defense. If you look at her face, you'll see that she was in Genocider Shou mode/ (whatever they called the killer mode in the PS Vita version) The murderer snatched the Genoscissors from her own hands.
